Comparison between the microbiomes of the respiratory tract of healthy chickens and chickens diagnosed with colibacillosis

Abstract

The respiratory tract is a reservoir of several microorganisms. The occurrence of lung diseases changes the environment and, consequently, the microbial growth in the respiratory tract. Therefore, diseases in the respiratory tract can change the resident microbiota. The association between changes in the microbiota and diseases is already known. For example, the infection by the infectious bronchitis virus (IBV) facilitates the colonization and disease due to Escherichia coli (colibacillosis). The E. coli strains associated with colibacillosis are known by APEC (Avian Pathogenic E. coli). Although there are previous works reporting the members of the gut microbiota of chickens, little is known regarding the respiratory tract microbiota. This work aims to establish the respiratory tract microbiota in heathy chickens and also in chickens diagnosed with colibacillosis. The microbiota will be established with new generation sequencing (NGS). The operational taxonomic units (OTUs), present in both populations will be compared. Consequently, the OTUs associated to each population will be identified. Furthermore, the genome of the APEC strains will be sequenced and annotated. This work may demonstrate which microorganisms are associated to the microbiome of the respiratory tract of healthy poultry and poultry diagnosed with colibacillosis. This study will also allow the sequencing of APEC genomes and their comparison with commensal E. coli. (AU)
